Polygon data generated from analysis and classification of side scan sonar data collected during the Summer of 2010 in the Caloosahatchee Estuary using Quester Tangent Corporation (QTC) SIDEVIEW seabed classification software. A remote sensing survey to characterize benthic substrate was conducted within specified boundaries of the estuary. The study area boundaries and mapping effort focused from the 9 ft bathymetric contour to the shoreline. Side-scan sonar data was collected using a digital, dual frequency (900 - 1800 kHz) Sea Scan HDS (high definition sonar) side-scan sonar system from Marine Sonic Technology, Ltd. A 900 kHz sonar frequency with a range of 20 meters and a trackline spacing of 30 meters was used to record the side-scan sonar data in Sea Scan Survey software as side-scan sonar data (sds) files.
Data analysis and classification included: 1) post-processing of the side-scan images using QTC SIDEVIEW software, 2) generation of a comma delimited ASCII spreadsheet of attribute data which was processed by QTC CLAMS (Classification and Mapping Software), 3) generation of a raster image of the classification data which was imported to ArcGIS for map production, 4) aerial photointerpretation was employed where water depth and clarity permitted using high resolution photography to identify substrate and benthic signatures, 5) preparation of draft resource maps for groundtruthing, and 6) revision of the draft maps following field verification.
The QTC CLAMS software was used to interpolate the output data for all classes. This allowed for gridding extremely large datasets and examining only portions at a time to increase accuracy and efficiency. More importantly, CLAMS provided an opportunity to explore a range of options relative to search distance and the number of observations to be considered when assigning a value to a given raster class (polygon). This was key to developing classification maps that were consistently accurate with continuity throughout the data set. With a small search radius and low number of observations, a polygon is classified by the values of small group which may or may not truly represent the area. Increasing the search radius and number of observations provides a big picture view for an area up until the point of diminishing returns. In other words, the search radius cannot get to large or the resulting polygon no longer adequately describes the area in sufficient detail. For the purposes of this study, the smallest search radius that was employed was 20 meters and the largest 50 meters. Typically, the larger the search area and greater number of observations, the smoother the resulting raster will be. The classified raster was cleaned in ArcMap (ESRI) to reduce pixilation and smooth transition boundaries and then exported as a shapefile and associated attribute table.
Information from groundtruthing efforts was used in various ways at three (3) important steps in the process to developing the substrate and benthic maps; 1) initially, the attributes from the substrate groundtruthing points was merged with the QTC output polygons to provide a starting point for assigning class names, 2) the distribution and range of substrate identifiers was then used to assess the constituents and the accuracy of the polygons, and 3) groundtruthing points could also be used to further define and delineate classified polygons.

Dial Cordy and Associates, Inc. noted in thier final report that, “Side-scan sonar was not particularly useful in identifying SAV beds. SAV mapping was almost exclusively based on groundtruthing, aerial photo interpretation and location of known beds.” They also reported that, “The presence of 'known' SAV was based on data sets provided by USACE and SFWMD. The scope of work did not include a data search for existing SAV data. SAV have been identified at known locations within the estuaries; however, it was not depicted on the final benthic habitat maps as these areas were not identified during the course of the side-scan survey or groundtruthing. Tasks included the development of a substrate classification map based on side-scan and to characterize oyster and SAV beds along the way. Future project efforts may be needed to perform detailed SAV specific surveys using appropriate SAV survey techniques and equipment.”

The minimum mapping unit (MMU) for this study was determined to be 2m^2. However, pixel resolution of rasters generated from side scan sonar data analysis was 1m^2 to provide increased detail and improved accuarcy. An overall evaluation for polygon/attribute accuracy when compared to groundtruth data resulted in a 92.8% level of accuracy for the Caloosahatchee data set as a whole.

The source data were provided to FWC-FWRI by Heather Kostura, South Florida Water Management District, on 2/10/2015. Since acquisition, the following processing steps were completed:
1. Added "Estuary" field to each of the source vector GIS files and used field calculator to populate with dataset's Estuary Name.
2. Used the MERGE geoprocessing tool to combine all 4 source GIS files into 1 dataset.
3. Normalized attributes between the four datasets using the below logic rules:
